Plot Summary
The movie begins with a flashback to 20 years ago, when Professor Charles Xavier and Magneto visit a young Jean Grey at her parents' house. They discover that she is a powerful mutant with telepathic and telekinetic abilities. Xavier decides to take her under his wing and help her control her powers.
In the present day, a pharmaceutical company announces that it has developed a cure for mutation using the DNA of a young mutant named Leech. The cure is met with mixed reactions from the mutant community. Some see it as a chance to live a normal life, while others see it as an attack on their identity and rights. Magneto declares war on the humans and recruits more mutants to his Brotherhood of Mutants, including Pyro, Juggernaut, Multiple Man, and Callisto.
Meanwhile, the X Men are still mourning the loss of Cyclops, who disappeared after hearing Jean's voice at Alkali Lake. Wolverine and Storm go to investigate and find Jean alive but unconscious. They bring her back to the X Mansion, where Xavier explains that he had placed mental blocks on Jean's mind to prevent her from accessing her full potential as the Phoenix, a primal force of destruction. He warns Wolverine that Jean is unstable and dangerous, and that he must not let his feelings for her cloud his judgment.
However, Jean wakes up and escapes from the mansion. She goes to her childhood home, where she is confronted by Magneto and his Brotherhood. They offer her to join them in their fight against the humans. Xavier and the X Men arrive to stop them, but Jean unleashes her Phoenix power and kills Xavier. She then leaves with Magneto.
The X Men are devastated by Xavier's death and disband. Wolverine decides to go after Jean and stop Magneto. He convinces Storm, Beast, Iceman, Colossus, Kitty Pryde, and Rogue to join him. Rogue also decides to take the cure after seeing Iceman's attraction to Kitty.
Magneto and his Brotherhood attack Alcatraz Island, where Leech is being held and the cure is being produced. They are opposed by the military and the X Men. A fierce battle ensues, in which many mutants are killed or cured by the cure weapons. Magneto himself is cured by Beast after being distracted by Wolverine.
Wolverine reaches Jean and tries to reason with her, but she is consumed by the Phoenix and disintegrates everything around her. Wolverine realizes that there is no way to save her and reluctantly kills her with his claws. He mourns over her body as the Phoenix energy dissipates.
The movie ends with a voice-over from Xavier's recorded message to his students, saying that mutation is not a disease but a gift. It also shows that Magneto still has some traces of his power left, as he slightly moves a metal chess piece. In a post-credits scene, it is revealed that Xavier has transferred his mind into the body of his brain-dead twin brother.
